Does Square Capital take % from invoices paid by credit card?

I want to participate in Square Capital and have the repayment be a % of my daily sales. That being said, I do NOT want it to take the % from invoices I send out for catering since these invoices are often thousands of dollars. Does square take that same % from invoices sent and paid with credit card?

I know all invoices I have sent the % was deducted just like a credit card sale

@Vittles - Square Capital repayment includes all credit card transactions, including invoices.
