Hi there,
my partner and I recently used Square for a trade show we attended. We received an email notification stating that we were missing banking information although nothing had changed since we last used Square and were paid out. We are also confused as we’ve seen that they’ve debited our account multiple times for .01 so clearly they have our account info.
Has anyone else experienced an issue like this?

Since you got an email there probably is something wrong. if you only see debits for 1¢ and no credits that means that your bank account might not be supported anymore, I don't know why but it happens that banks turn off some of the access needed to be a transactional bank account.
check your bank account status here. https://squareup.com/dashboard/business/bank-accounts-overview
if you see green verified then it should be ok.
