How do I create a group of items so I can sell a dozen bagels for a different price than selling individually. I also want to be able to track which bagels are being sold so I don't want to just make "Dozen Bagels" an individual item.

This is a little tricky. If you want to track inventory and item sales, you would have to create an item for each bagel. Since this is important to you, I'd suggest creating a discount that would take a set amount off for larger orders. For example, you could create a "Dozen Bagel Discount" that takes off $XX.XX dollars. This way you can track each bagel you're selling, but also give someone a deal for buying more.
Hopefully this helps!
