How to decide between options and modifiers:

This may help you figure out the difference between options and modifiers.

Options
Creates a variant of the item that is tracked through sales and inventory.

You set each item's option(s) price individually.

Price changes are spread across many items.

Users can only select one of the variants in that option.
Reports shows both the item, and the option quantity.

Best used for multiple items that differ in price for the options.

Modifiers

Creates a list of add-ons for the item that is not tracked in inventory, and limited reports.

You set the price of the modifiers for all items using modifier.  Cannot be individually adjusted, must create new modifier.

Price changes are one place.

Users can select multiple modifiers (can be limited or required by individual item rules).
Reports only show the amount of times the modifier was selected, not linked to the items.

Best used for multiple items that have the same prices for add-ons/customization/options.

------------------

Some instances:

Coffee House:

Use options for drink sizes.

This is due to the differences in prices of the different coffee drinks.  You would need a modifier for every price structure since you cannot change modifier prices per item.

Cafeteria:

Use modifiers for salad toppings.

This is due to set prices of the add-ons.  If a price change comes for bacon-bits, a single change affects all salads.  People may also want multiple toppings, and you don't want to build out every variation for a list of options.

Gift Shop:

Use options for sizes and colors.

This allows you to track stock for the size and color.

It also forces them to select one size, one color option, so no one mistakenly adds to cart a shirt that is 3 sizes and 2 colors.
