What is the correct process for a sale? I create an ivoice after choosing a customer and an item.. no problem. But now what? I don't want to email the customer for payment as they are standing right here! lol So I can use virtual terminal to charge their card but it doesn't reference the invoice I just made. So now I have to go back and mark that invoice as paid?
There must be a better way.

You need to download the Square Point of Sale app on your Smart phone or tablet. This is what you use as your register.

YUP.. that's what I am using. My question is for using the app. I created an invoice for a customer... but then what? What is the correct process instead of using the terminal?

If the customer is there you don't create and invoice you use checkout, select your items or enter the price if you don't have any items created. Then hit charge and select the payment option. Invoice is for emailing to someone, not for someone that is there in person. Here is the POS help articles.
