Hey @oliviat,
Thanks for getting in touch and welcome to the community!
You can indeed close an invoice as paid via another means (eg cash, bank transfer, cheque etc) . To do so, once you've sent an invoice, from your online dashboard you can click on the Invoice, then click on the "Record Payment" button and mark the invoice as paid. You can make a note of how the invoice was paid and Square won't charge any fees for doing this.
