Taxes: How do I make sure I'm receiving the full amount of taxes that I'm required to collect?

I set up taxes to be collected and included with a purchase are those funds deposited into my account along with the sale purchase minus Square fees.

 

I have not used the feature just yet so I haven't seen if the full amount deposited I know I am responsible to pay the taxes I just want to make sure that I am receiving the full amount of taxes for the state and city that I'm required to

You collect cash and checks and other forms of payment directly, so there should be no question there.  As far as charge/debit sales, the only amount of those that isn't deposited is Square's fees, so you can rest assured that you're receiving all of the taxes that you're charging your customers.  Square does not separate out taxes from you sales and deposit them separately, they're a part of each day's deposit.
