I have an item I want to charge for extras. Like if I had chocolate, vanilla or strawberry icecream and the customer could choose toppings for an extra charge. How do I do that in Square ecommerce?

You should be able to use product modifiers to achieve this.

I agree with @MJD but wanted to add a little bit more information.
You can create a modifier set from your online Square Dashboard:
From Items, select Modifiers > Create Modifier Set.
Enter the modifier set information > Save.
Select Apply Set to Items > select desired menu items > confirm Apply to Items.
Keep in mind, you can choose whether you’d like modifier selections to appear on guest checks, and even set a minimum and maximum number of modifiers allowed for that item.
