I recently updated my square app. Before the update all of my sales tax was off as I do not charge it yet.
After the update, it seems to have turned the gst on and included it in the price, in 4 transactions before I caught it. So, what do I do now? I don’t even have a gst number.

I recommend consulting a local tax professional for this question. Mainly because they would know the implications of collecting tax in you province or city. 🙂
I've had this same issue. What I did is just a partial refund to the customer for the amount of the tax. Obviously it will need to be fixed in the system, but this works as a remedy for transactions that have already gone through.
I'm still waiting for support from Square on how to fix this in the online store. 😞
