Am I charge the full amount of the original invoice or the total that a customer pays. For example. If a customer's total is $500.00 and I give them a 30% discount and their new total is $350.00. What invoice charge am I billed for? 3.5% of 500 or 350?

You will be billed for what gets charged to the card. So if you charge the client $350 you will pay on the $350.
