How do l connect two different websites (both running woocommerce) to the same square account. I created another location, but they both seem to connect to the one account, cancelling each other out.

Thanks for reaching out.
Because this integration is built, maintained and managed on the WooCommerce end, you'll actually have to check with them to see if this is doable.
I'm not 100% sure that their payment API features the ability to select from different Square locations on different websites within your WooCommerce account - though they have a bit more info on where to look when setting this up on their website, and you can get in touch with WooCommerce support here.

It's sorted now and each order is being recorded by the correct location (website). The orders were on hold so that issue was fixed by changing a setting in square for woocommerce so that the orders were captured, and then manually changing that setting on the order which was on hold.
