Deleted Category from item category still shows up on website and cannot be deleted

I had linked our POS system to our website, which obviously linked our categories and items. However, we changed the categories on the website to better fit an online store for easier access to different types of items (I.e. women's clothing, men's clothing vs. Wholesaler names). The problem is, I deleted the old categories and made new categories, and yet the old categories still show up on the website itself and I cannot delete them again, neither from website editing or from item categories page. What do I do?
