Has anyone else had an issue with being in the middle of a transaction and the system timing out? Or trying to ring up a product and it says barcode not found, but when you look in the Items area you see the product is there with stock on hand as well?

System timing out - Can you give more information. Is this Square or your device (what device are you using)? What is happening? Are you being logged out of Square, check Check Timeout settings under Employee Management.
Barcode - Is this a new item? If so your barcode could be incorrect or missing. I loaded new inventory with barcodes and some were missing a zero when uploaded. Find the item in your app click edit and reinter the barcode by scanning the product fixes the issue.
