We have recently started receiving the message:
"Collect Cash From Customer
You will not recieve a deposit for his transaction. Cash payments are recorded for reporting purposes only
Cancel Okay"
for every cash transaction. Is there a way to turn this off? It's incredibly frustrating and slows things down.

I believe that was a notification that Square added a few months ago to help make it clear that the cash had to be collected and Square wasn't collection it for you as there was confusion on that with some people. it is only supposed to show up after the first cash sale.
try checking for app updates or restarting the device or app.
